I understand that hobies can be stored upside down across 2 by 4' horses. Does it matter where/how the kayak is balanced (1 at each end, around the seat area) ?

The crossbars should contact the cockpit rails where the hull is strongest / stiffest. Wider apart is better, but around the foot wells and just behind the seat are good reference points. Between a quarter to a third of the hull froward and aft of the crossbars leaving a third to a half the length between crossbars.
