Sometimes the hatch seal can get twisted making the hatch seat unevenly. With time and heat, this can warp the hatch.
Open your hatch and check to see if your seal is twisted. Once you get it straightened, apply silicone spray to the seal, twist handle and hinges and make sure all openings are clean (no obstructions). This should do the trick. Do NOT use a petroleum based product such as WD-40, as this can damage the seal.
Both hatches should be lubed with silicone periodically. It's also good to squirt into your Twist & Stow rudder to keep it working freely.
Boat storage has nothing to do with your hatches, but rather hull dents. As long as you're following the recommendations in your owners manual you should be fine.
