Installing my fish finder I notice I have a indention on each side of my hull about the size of .50 piece Looks like where it was sitting awkwardly on my cart. My question is will these come out on their own or is there any thing I can do?

Put the yak in the sun or you can use boiling water to try to massage them out.

My PA 14 had 4 large dents from using Yakima's Mako saddles, I changed over to 4" ABS pipe to fully support the length of the PA and the dents went away by themselves just by being in 100 degree weather in a storage unit over the summer.

There is a factory FAQ about dent removal here:

Place the kayak in a small room with four or five fishermen telling each other about "the big one that got away". The hot air in the room will soften up the hull and pop out the dents.
