The motor won't climb out - if the kayak is free to move on the water, it'll move rather than the motor kicking up. Whatever takes the lesser amount of force is the thing that'll give. So just make the tension such that it won't release from motor power alone.
Also, if you do hit something. there is very little force on the rod holder tube. The main force will be on the side of the hull, where the horizontal motor mount tube sits. This is spread over a pretty good area of thick plastic so it's not likely to be a major concern anyway.
